In order to upgrade my Matrix Brute via my Surface Pro 4, I had to unplug my docking station.
As suggested by Arturia's instructions, I stopped using my USB hub but that did not help me. I plugged it directly into my PC and unplugged my Surface docking station. I also rebooted the pc but I'm not sure if that helped.
